To disable the Disable Some library features are unavailable due to unsupported library locations message, you can either enable/install windows search on the server - which wil index the folders, or you can suppress the message from appearing.

Enable the group policy setting: Turn off Windows Libraries features that rely on indexed file data

Open your group policy editor and navigate to User Configuration – Administrative Templates – Windows Components – Windows Explorer

Set the Turn off Windows Libraries features that rely on indexed file data setting to Enabled

There is a slightly more longwinded way which have tested as working too. This article explains what is happening when you select the option not to show you again and may be useful to some people. We used this method with a Windows 2008 R2 and XenApp 6.0 default template profile for users:
